I know it has been discussed before and even referenced from IMDB stating he has 3 sons - the latest being name Fin. However, IMDB now says he has 2 sons. What is going on here?

Probably nothing! It's just that they didn't "officially" announced his birth to the press so media doesn't "officially" knows about him.
Anyone can edit IMDb so it's not exactly a trustworthy site.

First off, let me say welcome to our little "Cumberbatch Family ".
Now onto answering your question... nothing has "happened" to the Cumberbatches' third child.
IMDB is just a movie site, not anything official. Someone just changed the entry for reasons only they know. It's just wrong. I say this because I am fully confident that Finn was born sometime in early January and there have been multiple anecdotal reports that confirms this. Check out some of the other threads on this board to get more details.
